Signaling pathway diagram maker
Name the ligand, the receptor, the cascade and the outcome. The agent plans the pathway, shows the plan and the credit cost, draws it with the conventions reviewers expect, and lets you fix one node at a time.
What a signaling pathway diagram is
A signaling pathway diagram shows how a signal travels through a cell: a ligand binds a receptor at the membrane, a cascade of proteins is activated or inhibited, and the signal reaches an effector or the nucleus to change transcription. Arrows mean activation, bar-headed lines mean inhibition, and small marks show modifications such as phosphorylation. It is a summary of known or proposed interactions, not a measurement.

What it draws
- Receptor-to-nucleus pathways with activation arrows and inhibition bars.
- Pathway on and off, or wild type and mutant, as two aligned panels.
- Crosstalk between two pathways, with the shared nodes marked.
- Where a drug or mutation acts, marked on the node it affects.
What it does not draw: data
- No charts, plots, axes, error bars or significance marks: a drawn chart implies values you did not measure.
- No micrographs, blots, gels, scans or any image that would pass for an observation.
- No interactions beyond the ones you name: the plan lists every edge before generation, and anything not in your description or a database such as KEGG or Reactome should not be in the figure.
How to describe a signaling pathway diagram
The agent turns these five parts into a plan and shows it, with the credit cost, before anything is generated. The more exact the names and the arrow meanings, the closer the first draft.
- 01
Ligand, receptor, outcome
Name what starts the signal, what receives it, and what it changes at the end: gene expression, apoptosis, proliferation, secretion.
- 02
Every node, with its official symbol
List the proteins in order using the symbols your manuscript uses (HGNC for human genes); the figure should not use one alias and the text another.
- 03
Each edge and its kind
For every connection say activation, inhibition, phosphorylation, translocation or binding. Ask for arrows for activation and bar-headed lines for inhibition.
- 04
Compartments
Membrane at the top, cytoplasm in the middle, nucleus at the bottom is the convention; say if a node moves between them.
- 05
The perturbation
If the figure explains your result, say where the drug, knockout or mutation acts and what changes downstream, and ask for that node to be marked.

Arrows for activation, bars for inhibition
The arrow-and-bar convention is universal in pathway figures; a figure that uses arrows for both is read wrongly. Phosphorylation is a small “P” on the node, ubiquitination a “Ub”.
Top to bottom
Extracellular space and the membrane at the top, the nucleus at the bottom, so the signal reads downward. Side-by-side panels keep the same vertical layout when two states are compared.
Only the nodes that matter
A pathway figure for a paper shows the branch the paper is about, not the whole KEGG map. Collapse the rest into a labelled box.
Check against a curated source
Compare each edge with KEGG, Reactome or the review you cite. A generated pathway can look complete and still have a wrong direction.
Before submitting, check the publication checklist, write the legend with the figure legend guide, and disclose the tool as the citing guide describes for your publisher.
